I want to remove all functions ending with _example from my code. I am processing the code using token_get_all. The code I currently have is below to change the opening tags and strip the comments out.

If the above variable splitSqlFile(&$ret, $sql) have the "&" before it, the program does run successfully, but if it is removed, now splitSqlFile($ret, $sql), It will start returning the 'invalid argument supplied for foreach' error.and when I try using the "is_array" function to check if it is an array, the result is always "NULL".
Why you get the error:
By removing the & from $ret, you are no longer referencing the variable in the function call. In this case, $pieces. So when you do a foreach on $pieces after calling the function, it will error because $pieces is basically a null variable at that point.

Alternative to no reference:
So if you want to remove the & and no longer pass by reference, you have to do other changes to the function to get that value back out. And depending on the codebase, this could mean a whole lot of work everywhere that function is used!

As you can see, not only does it change the return values that has to be dealt with, but it also changes how it is called. Again, if this function is used in a thousand places in the code... serious headaches!
Conclusion:
I would honestly keep the reference as it is. It was done that way to make accumulating debug data easier, and direct. Otherwise you have a lot of code changes to do toget rid of the reference.
However that can simply be my opinion on the matter.

I'm trying to search a text file, if a line contains a specific key ID I want to update the entire line, if not add a new line.
So based on this text file :

I want to search for ID1345 and then update that line only, the other lines stay exactly as they are. If no lines contain ID1345 then add a new line to the text file.

I know this is due to the if (!$replaced) line, but I'm not sure how to do this.

You could try doing it with fgetcsv() although you'd have to open the file into stream to be able to read it.

I found that the above code snippets do not properly parse csv files where the entries are contained in quotes and contain commas themselves.
But you can combine the other responses here into something that worked for me.
Basically, if the str_getcsv function isn't defined, define it yourself, and its implementation should create an in-memory file handle that is then passed to fgetcsv. For some reason PHP on GoDaddy (where I'm hosting a site) doesn't have str_getcsv but DOES have fgetcsv. Go figure.

Note that there is no check against circular inclusion, which would simply lead to an infinite loop. (Example: $vars['s'] = '%s'; ..) So make sure your data is free of such constructs.

I actually just did this while implementing a MVC framework.
What I did was create a "find-tags" function that uses a regular expression to find all things that should be replaced using preg_match_all and then iterated through the list and called the function recursively with the str_replaced code.
