I have WordPress installed in my root and its htaccess rewrite rules are preventing me from accessing example.com/file.php and instead redirects to /.
I want to exclude that one specific file from rewrite rules.

Make sure to use only these rules in root .htaccess and test from a new browser or command line curl.
You can use this to remove the trailing slash from your /cart and /auth URIs .

A large multi-network wordpress site is auto directing users to the root domain.
Everytime I go to http://sitename.com/username/wp-admin it looks like this:

I want separate API entry point for admin module, but rewrite does not work as I want. What's wrong with rewrite rules?

That is because your rules are looping as admin/.* pattern also matches admin/api.php. Have rules like this:
