I am using Ubuntu 12.10. And I am having trouble removing the "index.php" from my codeigniter site URL.

And my I have removed "index.php" from config.php as well. But I still get the following error when i try to load the site without "index.php"

And there is another config that you need to edit:
$config['uri_protocol'] = 'AUTO';
Change the line written above to the following:
$config['uri_protocol'] = 'REQUEST_URI';
If you have done all of this, there still might be one issue left - enable mod_rewrite
MAKE sure you have AllowOverride All set up in the /etc/httpd/conf/httpd.conf (centos apache 2.2)

Ok, i fixed all the problem, configured the server on localhost, but i want to hide the /public directory and want to display the content in the root folder of my document for example /forum/ and for logging /forum/login instead of going to forum/public/login. Here is the htaccess file but it dont work, because it gives No routes for GET /forum/.

I think the problem are the missing placeholders. Without the placeholders your stated URL
http://www.mysite.pk/jobs/search/faisalabad/all-cats
won't match.
The correct route should look like this:
$route["jobs/pakistan/(:any)"]="vacancies/search";
$route["search/pakistan/(:any)"]="vacancies/search";
This way both jobs/pakistan and search/pakistan are working.

In this case when the "output" (url) starts with jobs/search/ (the ^ marks the beginning and $ the end) everything after this will be redirected to the original. The (.*) marks a reference for any content and will be inserted in the origin in place of $1. The [L,R=301] marks the type of the redirect (the HTTP response status code 301 means Moved Permanently), the L means that after the route is met, the following lines won't be processed.
I have learned and make website using CodeIgniter. I want to create this system module base so I have created multiple folders and controller,views and model for each module and it's working fine. I want to remove index.php and hide query string like pass user id in URL. I have tried htaccess code which given user guide but it did not work.

1) you should have Rewrite mod on apache
2) You should change application/config/config.php

If i understand your folder structure right, then your root folder is mysite and your CI application is located at mysite/sitename . if this is the case try checking out the last part of the rewrite

As it currently tries to load an index file that is located on your root folder (mysite) and under my understanding your index file is actually located on mysite/sitename, so you can try this:

Unfortunately, you're most likely trying to do this with CGI, which makes it a little bit more difficult.
You can test it using the following, though

If the above evaulates to true, then mod_write is enabled.
You are using the rewrite engine of apache. Make sure mod_rewrite is enabled and make sure your regular expression fulfills your needs.

The htaccess rules look OK. Because you havent shown your code its hard to say but its either one of the following:
Your having an issue with your controller and method both being called 'departments'. If this is true either try renaming the method to something other than 'departments' or getting rid of it all together.
You dont have a controller called 'departments' (it doesnt show in your directory structure) or a route to handle the URI 'departments'. Either create the controller or add a route to direct the URI 'departments' to the controller you want to use. ie:
$route['departments/departments']='an_existing_controller/an_existing_method';
You dont have a method called 'departments'. If this is true get rid of the additional URI component called 'departments' or create a new method (as above dont call your method the same thing as your controller).
In config.php (which is mostly loated in application/config/config.php
make index page value to empty string, like this,

I have a site based on Codeigniter, and when I'm in the default directory, www.removed.com... I have no problem. If I go here: www.removed.com/ It works just fine.
The problem is when I navigate to the /admin folder (which is really just application/controllers/admin/dashboard.php..... routed correctly in the routes config.
If I add a trailing slash to the end of anything under admin (like removed.com/admin/users/), the whole site breaks and the url tries inserting a url relative to my root: http://www.removed.com/home/accountName/public_html/skc/admin/users
Any ideas?

Additionally, you're currently using a blacklist approach here, where a whitelist one would be more effective. So, if you for example have all your images, css and javascript files in an 'assets' directory, if we assume that this is everything that needs to be accessible from the outside world, you should do this:

I built an api for it, and am using it via: http://www.mysite/api/getdata
so I want now to access this api via a sub domain, like: http://www.api.mysite/getdata
as I think the solutions is: to redirect all *.mysite.com to mysite.com and then modify the .htaccess, but I don't know is it true?

If you are using some kind of hosting service that lets you create a subdomain and point it to a document root, you can try creating a www.api.mysite domain and make the document root where mysite's /api directory is. That would get around the need to use an htaccess file. Alternatively, if you have access to your virtual host config, you can do the same thing, creating a vhost for www.api.mysite and point the document root to the /api directory.
If you don't have any control over that stuff, you'll need to setup the *.mysite.com to point to the same site as www.mysite and use an htaccess file. Something like this in the htaccess file in the document root should do the trick:
