I am trying to figure out how I get the query within the loop into the first query with inner join, but can't figure this out.

If i got you corrrectly, you want to remove the query which is running in loop & add it to main query.
Try this:

First, you should alias for better readibility,
check if you get something in $_GET[id]
echo $_GET[id];
then assign it, (or you may set it as well, if you're using a class)
$fltr = $_GET[id];
And, try to use LEFT JOIN ;

And it's only returning one row. It seems my SUM(a.completed) as completed_sum is causing the issues because the query worked fine before I added it, but I want to add up all the values in completed to use in my $not_done variable.
Can anyone help clarify what I'm doing wrong?
When you use an aggregate function like SUM, all the results will be aggregated into one row unless you use a GROUP BY clause to segregate them. But it looks to me like you don't need a SUM in the first place. Your loop is subtracting this value from a total, so you just need the value from each row -- when you subtract them all you'll have subtracted the total. So just select a.completed rather than SUM(a.completed).
For $not_done, you need to initialize it before the loop:
$not_done = $assignment_count;
Then during the loop you should do a running subtraction:
$not_done -= $row['completed'];

My problem is that I have an "id" column in both the tblhosting and tblclients tables, so my variables both have the same id. I tried to set it using an alias in the example above (ho. and cl.) but it doesn't work. How can I do this in the example above?

You are selecting the records, with a wild card *, so you can't select the fields like that.
As per your query h.hst_serverid & ho.userid have the exact same value as you want. SO simply do this
while ($data = $lstCheck->fetch())
{
$serveridx = $data['hst_serverid'];
$clientid = $data['userid'];
}
However, selecting specific rows might sound better too
$lstCheck = $dbWHMCS->query('SELECT ho.id hid, cl.id cid, ....');
while ($data = $lstCheck->fetch())
{
$serveridx = $data['hid'];
$clientid = $data['cid'];

As an aside, assuming your questionstable.id is numeric, you could use $id = (int)$_GET["id"] and save some writing. (It's also probably a safer bet. Just because it's escaped doesn't mean it's completely safe--especially when it's not within quotes [gives you a LOT of options for SQL injection]. ;-))

Do not use inner join use left join instead, it won't return any result if the category is not found
