I have list which consists of multiple groups, with batchSubscribe I want to update only single group in list, is that possible or every update should contain information about other groups also?

In v2, you will need to provide all group data, there's no way to do partial updates. In v3 of the API this is possible, though.

I got an issue. I have 3 select inputs, that i want to fill in with same options. First input gets options, but another two don't. I've tried everything. Last thing, that i tried was select 3 different queries and fill each one separately. Unfortunately, i get same issue.

You probably needs to use unique IDs - by default Yii generates ID based on field name, but with 3 identical fields, IDs will be the same, and Select2 init will apply only for first of them.

BTW: you don't need to query options list 3 times, you can do it once and use the same result in 3 fields.

First save with added companies is success, but when I tried to modify companies list (And if try to save without changes) I get error.
Can I save via *._ids or I need to make a custom code for it?

you have validation errors in your company related data, thats why you
cant save it, if you want to just use _ids as save try clearing
companies field in your $businessDepartment i.e.

And I can successfully subscribe it. This is my question how to verify an email first before will be recorded on mailchimp list to avoid spammer. I read on mailchimp that they have DOUBLE OPT-IN method but it is only available if you use their form.
My solution is to email first on subscriber and create a link for verifying and this solution can take time. Is there another solution on this? Does Mailchimp have method to acquire this?
I don't have any idea on Mailchimp API. However, you just have to set up an email validation flow first. In this way, all emails will not be considered as "spam" in your records. Then you're free to do any email tasks without worrying if it is valid or not.
The quick answer to your question is to set the status to "pending" instead of "subscribed", but you should check out MailChimp's docs on managing subscribers with API v3 for more details.
MailboxValidator does have an easy import feature to grab your list from MailChimp for email validation purposes. Then it automatically updates your MailChimp list once the validation process is done.

For MailChimp API 2.0 there was a method 'batch-subscribe', to send in an array of email addresses to be added to a specific list in MailChimp.

The page you're linking to look like docs from the beta, but either way, they say that batch operations aren't yet implemented. FWIW, the real docs also list Batch Operations as a part of the roadmap, so I doubt they're done yet.
This is not an issue at the Mailchimp end. You just need to use arrays and objects properly.

Interest Groups into those Groupings (done: $objMailChimp->listInterestGroupAdd($strMailingListID, ...))
Subscribers assigned to relevant Groups (not done)
The API (http://apidocs.mailchimp.com/api/1.3/#listrelated) is somewhat unclear on how to add a subscriber to an interest group - does anyone here have any ideas?

As of v3, 'groupings' has changed to 'interests'.
You have to find out the ID of the group (interest) that you are wanting to add to. Unfortunately this cannot be found anywhere on the MailChimp dashboard.
The easiest way to find out the 'interest' ID (rather than creating a script) is to go to the MailChimp playground and then, after entering in your API key, route to...
lists > the list in question > interest-categories (in the sub-resources dropdown)
then...
interests (in the sub-resources dropdown) for interest category
then...
Click through to the interest and refer to the 'id' field, ignoring the other ID fields
OR
lists > the list in question > members (in the sub-resources dropdown)
then...
load (in the actions dropdown) for any member
or
Create Members (button)
The page will load the member's details. Scroll down until you see the 'interests' array/object. There you will see the IDs. Notice they can be set to true or false.
You will have to figure out which ID relates to what 'group'/'interest' by going about the previous method or making the call, and then looking at the member's details via your MailChimp dashboard.
So when it comes to actually making the POST call ('member' create), you would want something on the lines of...

Also please note optional but very important last parameter of listUpdateMember, by default replace_interests it set to true so it will overwrite any subscription the user you are updating could have had in the past.
