I have one doubt about PDO.
I have a method in the class that returns data from the database for sent filters.
I want to get a number of rows for that query, but there are LIMIT and STAR in the query.
So because of that, I am using two queries to get a number of rows and data but to work, I need to bind the same value two times. Is there any more elegant way to achieve not have repeated code?
The method that I use is below.

WHY I NEED TO REPEAT BINDING FOR TWO SAME QUERIES ONE WITHOUT LIMITS TO WORK IS THERE ANY ELEGANT SOLUTION
Problem
The reason that you have to bind twice is that $pdo->prepare($sql) returns a PDOStatement which isn't editable after it's been set. So when you update it you have to overwrite it and start again... Obviously the new statement doesn't retain the old bound parameters.
If you think of it as an array that you add some data to and then overwrite with a new, blank, array... You then can't read the information from the original array because it doesn't exist in the new one:
$array = [];
$array[] = 1;
$array[] = 2;
$array[] = 3;
var_dump($array);
/*
Output...
Array
(
[0] => 1
[1] => 2
[2] => 3
)

$array = [];
print_r($array);

The difference is that PDOStatement is an object not an array. But it's functionally the same thing!
N.B.
While $pdo->rowCount() may return the number of results from a SELECT query it isn't guaranteed so usually it's best practice not to use it.
I wouldn't overwrite the variable with a new query anyway... Better to use a different variable name e.g. $countQuery and $dataQuery
Solutions
So, if the only reason is that you're trying to reduce the amount of code then there are a bunch of solutions that you could use. However, this doesn't appear to be code golf, so why does it matter?
Solution 1
Assuming you don't have an unreasonable amount of unneeded results returned by the query then you could just return the array from the first query and use array_slice to take the place of the second query...

Solution 2
If you're worried about readability and code maintenance then you should remember that: it's usual for a method/function to have a reasonably specific function, for example...
Return the number of rows which match a query
Return the data which matches a query
Implementing this would mean you have each of your queries in separate functions:

I wouldn't use this, but it technically solves the issue
You could use a union and run two queries in one, then you could use emulated prepared statements (as per #Straberry's answer) to bind once...
Although, again, emulated prepared statements are not something that anyone on here is likely to suggest you should use without good reason. Of course you could use normal prepares and use different bind parameter names.
Either way, this isn't a great solution. I wouldn't use it.

I have a mysql query that targets a single column in a single row
"SELECT some_col_name FROM table_name WHERE user=:user"
After I execute the statement $stmt->execute(); how do I get this single cell directly placed into a variable with no loops? In other words how to get
from $stmt->execute();
to $col_value = 100;
I tried the 2 below, but neither worked.. The column is number 4 in the original table, but I'm assuming since in my select statement I'm selecting it only, it should be 1 when I specify the parameter for fetchColumn.

Are you sure it's returning any rows?
$stmt->fetchColumn()
is correct way to fetch a single value, so either you probably didn't bind the :user parameter or it simply returned no rows.

When you want to get the last insert you add the DESC Limit 1 to the sql statement.

I'm reworking some PHP code to use PDO for the database access, but I'm running into a problem with a "WHERE... IN" query.
I'm trying to delete some things from a database, based on which items on a form are checked. The length and content of the list will vary, but for this example, imagine that it's this:
$idlist = '260,201,221,216,217,169,210,212,213';
Then the query looks like this:
$query = "DELETE from `foo` WHERE `id` IN (:idlist)";
$st = $db->prepare($query);
$st->execute(array(':idlist' => $idlist));
When I do this, only the first ID is deleted. (I assume it throws out the comma and everything after it.)
I've also tried making $idlist an array, but then it doesn't delete anything.
What's the proper way to use a list of items in a PDO prepared statement?
Since you can't mix Values (the Numbers) with control flow logic (the commas) with prepared statements you need one placeholder per Value.
$idlist = array('260','201','221','216','217','169','210','212','213');
$questionmarks = str_repeat("?,", count($idlist)-1) . "?";
$stmt = $dbh->prepare("DELETE FROM `foo` WHERE `id` IN ($questionmarks)");
and loop to bind the parameters.

I would make $idlist and array, then simply loop through the array using foreach to delete the specific item.

Currently I save prepared statements into a private variable, because I ignore how they really work in the deepness, and do it just in case.
So the question is really simple, if I iterate over the same $PDO->prepare(), will it prepare again the same query?

What I ask is what happens if I do:

And what happens if I do:

Will the engine prepare the query 4 times in the first example? Or will notice it is the same query and just "jump" that?
Your code only prepares the query once, because after the first loop iteration, it's not NULL so it the conditional block won't run. But it's a waste of time to check the condition every time through the loop.
But to answer your question, if you prepare() the same query, it does do redundant work, even if the query is identical to the one you prepared before. So you should avoid that.
But you don't need to prepare inside the loop at all. Prepare once before you start the loop, and bind a variable to the parameter. You don't need to bind every time in the loop, just change the value of that variable.

I'm not sure if you can bind the variable and also use it as the loop variable, there might be a scope conflict.
Another suggestion for this query: why not just run one query to search for a list of values?
$list = implode(",", array_fill(1, count($arr), "?"));
$query = "SELECT * FROM something WHERE id IN ( $list )";
$this->queryCheckAccess = $this->dbLink->prepare($query);
$this->queryCheckAccess->execute($arr);
PS: Also you should check for errors. If you enable PDO error mode EXCEPTION, then errors will automatically throw exceptions. If you don't enable that mode, you need to check the return value of prepare() and execute(), which return false if there's an error.
I just RUN a code similar to your example, and enabled MySQL Query LOG I found that all prepare requests are sent to MySQL Server

No, that's one of the main features of prepared statements. If you're going to run the same query multiple times but with different variables then preparing the query will give you a speed increase. Especially if you make use of transactions (requires InnoDB storage engine).
To answer the question from the title (which is quite different from questions in the body), the best way to avoid preparing the same statement more than once, apparently would be to avoid running multiple similar queries at all.
To answer the question from the question body - no, DB Engine / PHP is not "smart" enough to know that it is the same query were prepared again. With every new prepare() call another statement is created. And I would be first to hate such a "smart" behavior. The "smarter" your tool, the more unpredictable results you get.
To answer the real problem in the code, a smart developer would use a right tool to save himself a trouble.
With safeMysql whole mess will be reduced to one query and one line of code

S0 - no multiple queries, no multiple preparations, no multiple questions.
By the way, you are losing first id with your code.
Yet you're losing all of them but last one if you don't use the result in place.
following query returns all wanted results if entered in phpmyadmin:

If I echo out the query used in this method and fire it through phpmyadmin I get the correct number of results. However PDO gives just the first. No matter if a loop with fetch() or fetchAll().
You cannot bind array in prepared statements in PDO.

Which is not
IN (1007,1011,1012,1013,1014)
but
IN ('1007,1011,1012,1013,1014')
and of course it will find only first value as this string will be cast to the first number
One have to create a query with placeholders representing every array member, and then bind this array values for execution:
