I have a Laravel Application hosted on example.com but I need to keep another simple PHP application (Named API) in that directory also such as example.com/api, but when I want to browse the example.com/api it gave me not found error. What I have to do to sort it out.
The public directory is the document root of the web server. That is why you cannot access the api directory.
Place the api directory inside public. Be careful to protect any sensitive files.

I've been playing around with nginx and reverse proxy's to try figure out how to run my nodejs app alongside my php application. The node app is just a simple socket io chat app but i'd like it to run on chat.mydomain.com. Would someone be able to guide me in the right direction?

You are looking for NGINX server blocks.
You can create one proxy for your php app on yourdomain.com and another one for chat.yourdomain.com which points to your node app.

Can a web server push multiple downloads to a browser and ask it to download all the files and place them in the local storage in a pre-provided directory structure.
No.
You have two main options.
Serve a .zip file with the directory structure inside it.
Your web page can initiate multiple downloads - although the browser will warn the user.

I Have Created PHP Custom Application, want to make a UI for Setup the project in User System without touching and configuring the code.
As of Now, I am Calling a Php File Writing the complete Script(DB creation, and table Creation, Loading the Content in Table, creating Config File etc.)
It`s Working File. if there is an other solution please Share.

During the installation, create a particular file.
In the index.php, check if this file exists before proceeding. If it does, installation has been run before and you can proceed. If it doesn't, the application is not installed yet.

I use DB on regular basis to host static sites for clients so that it makes easy to change anything and ask to client check. I use 'Public' folder to do that. Colloboration with client becomes super fast and easy.
Now I researched a lot on google on hosting php site there. But didn't found anything. I need to upload small changes to server to show client and the process is again and again.
What you guys recommend as a good solution?
Set up some automatic deployment to a server that your client can access. Use version control for your changes. When you merge into a specific branch, your script can automatically do the deployment for you.

I have a LAMP configuration set up in a VM WARE. I am going to transfer files via FTP using transmit client.
Currently I have my files in the following directory
192.133.323.122/website/project/home.php
Do I create a folder in a specific directory?
Usually it'll go in your
your_user_here/var/www
but it doesn't matter really, as long as you know where it is and you know how to reach it.
I would suggest creating a folder with the name of the site, so you can find it easily, so it'll be something:
your_user_root/var/www/project_name
